Malware bytes deleted some important files

I used Malware bytes to remove a trojan,or virus,etc.
But when it got rid of those,I think it also deleted some important files.
Now I can't use any of the important programs or applications on my desktop,it wont let me use the apps on my control panel or use things like itunes....I honestly don't know what's wrong.Can someone PLEASE help me?!
