A hacker does not necessarily leave a file to hack, he may just modify an existing file. There are hundreds of possibilities and is very easy to make an error and delete an important good file. Some hackers pirate files and as soon as they are deleted, they reproduce themselves. There are hundreds ways hackers used.
In brief, it would take me hours to tell you where to look and what to look for and this depending on your computer's behaviour. How do you know that your machine has been hacked ?
As an experienced Virus/Security contributor, I usually analyse a log produced by ZHP Diag which you must download and run.
