Not knowing the nature of the virus, worm, trojan (type of trojan), it is difficult to guide you. I am curious to know your reason for going through DOS.
In order to be able to guide you further, could you please download and run Hyjackthis. Hyjackthis will produce a log showing the processes presently running in your system as well as the registry keys susceptible of hiding a virus.

From the main page, please request a scan and save a log. Please copy the log and paste it here.
