Hello,
You have nothing to worry about, these are only shortcuts of your programs!
Browse through C:\Program Files to find the program, right-click it and select Copy, browse to C:\ProgramData\Microsoft\Windows\Start Menu\Programs, right-click any blank area in the window, and select Paste Shortcut. That will give you the Start Menu shortcut back. That is, in All Programs.
