OK, let us think about your question. You removed files that were infected, and you want to know where they went? They were the infected files, right?

Hi Brainy,
1. Do you have backup of the data of your computer?
2. Do you have any antivirus software installed on your computer?
After the virus is removed, you might need to reinstall some software or restore lost information.
Let's follow these methods & check if it helps.
Method 1
a) You may search for the files & programs by typing the name of the file, or based on its tags, file type.

b) If the files & program are present, you may create new shortcuts or pin to Start menu.

Method 2
To unhide files, you may follow this link & check if it helps.
To display hidden files and folders
Method 3
If you are not able to find the files or program, you may use your favorite search engine and download any third party data recovery software. There is no recovery tool from Microsoft to retrieve the lost data.
Note: Using Third Party Software, including hardware drivers can cause serious problems that may prevent your computer from booting properly. Microsoft cannot guarantee that any problems resulting from the use of Third Party Software can be solved. Using Third Party Software is at your own risk.

Perhaps all the files in the drive were infected? Which drive was it?

Virus Scan will do that to you. It will delete the whole thing with the virus without discrimination.
You can try this tool, it is very efficient, but with Virus Scan changes are slim

Next time you have a USB virus, come to Kioskea.
You should vaccinate your usb's memory devices against virus.
