Hi,
As per my experience, it seems that your hard drive might have initialized to the wrong partition table. As we all know that MBR partition table doesn't support hard disk volume space that exceeds 2TB that's why the drive that holds data more than the specified limit shows less space than it actually has. This could be the one reason for such an issue but there are many other reasons too that can create this space variation issue. Below I am sharing the other reasons which can create this issue.
1) Uncecessfull format.
2) Virus attack and malware.
3) Unplugging the pen drive suddenly when it is in use.
4) Writing operating system (OS) like Linux to the pen drive.
First, you need to check which reason belongs to your situation. Once you know the exact cause then you will be able to fix this issue easily.
