Perhaps your files are hidden, check for hidden Items option whether it is marked checked or not.

some time when we use our usb with someone else system. It may infected with virus, which then hide files. First try to open command prompt as administrator. Enter the following command > attrib -h -r -s /s /d f:\*.* press enter(where f is usb drive). Hope this solve the problem.
