The Windows CD does not know how to delete the disk partition that Linux uses. You will need to delete the partition either using a bootable Linux Live CD or using another program like Killdisk. Check out Killdisk at this site: http://www.killdisk.com/killdisk-home.htm
If you can boot from a floppy disk - download the floppy version on another computer and use it to delete the Linux partition.
If you need a bootable CD - download the iso version and burn an image file to a CD.
