How to assure I have no infected files/memory

Hello,
I am wondering how to check if all virsus are removed from my computer? I have ran several scans from Advast but my start up says the computer is still infected. I delted and moved around 200 files. Does it need to be reset? I also have a pop-up problem that I did not have prior to deleting and scanning.
