Hello Bishal,
It is not only viruses which may cause such problems. There might also be some corrupted files on it which is making it act up like this. For solving the matter, you will have to get it formatted but keep it as last resort for you will be using all the files stored on it. Try going through the instructions provided in the following Kioskea FAQ article.

Hope it works. Also, make sure that the pendrive is not a cheap faulty one, for there are many cheap pendrives which proves to be of poor quality finally.

You pen may be virused especially if it went from one place to another
Here is a way to fix it and I would certainly wish your feedback:
This tool will clean-up the infection.
Download it and insert all USB removables
http://usbfix.softonic.fr/telecharger
The download is in French but once downloaded the tool will be in English.
A window will open choose the option : "Delete"
That will do the trick.
