Virtual keyboard Command keys won't work

So my command keys won't function (shift, control, alt) everything else works. Its not sticky keys and the ctrl+alt+fn does nothing, I just restarted in safe mode to debug it while I wait for someone who knows what is causing this to respond to this question. Please if you dont know dont bother replying

No.
On the virtual keyboard the buttons are depressed (except fn) and reject input of any kind (crt p, alt+f4, shift i, crt+alt+del)
Checking for malware and other viruses now
