Problem with explorer.exe

Hello,
Desktop is dropping after boot. I cannot open task manager because I try but I get error message that says task manager was disabled by administrator. I have to click ok. Then I get the same problem. I cannot do a system restore because I cannot go back past the last time I tried to do it, which was two days ago. There are no more available days to restore to.
Symptoms: When I boot my pc, it comes up fine, with all the regular icons on the desktop and programs appear to be running, but then my desktop icons, and all files I might be trying to click on close down in a flash. My question is how can we replace explorer.exe as the default application program after booting in Windows 7. Actually working on a student validation software for my college lab, so need that software file to open first for the identification of the student before he gets to the desktop.

A few days ago I contracted the Fake MS Security Essentials virus that is going round. I believe that it installed itself through a java backdoor - as the java splash logo came up, then firefox froze and crashed, and then the virus began spamming me with dialogs trying to warn me about viruses (oh, the irony!) and trying to sell me their anti virus software.

I am on a very tight schedule this week and so I thought I would start work on it immediately. I did the following:
