How di i repair windows command prompt?

Hello,
recently my machine was hit by a series of viruses. Well i managed to clean up the machine with the latest Avast home edition anti virus, but a after that my it seems my windows cmd was corrupted. How do i restore it without having to run windows repair since i am running dual OS (linux and windows). Help, thanx.
