hello,
When you are talking of the fan are you talking about the processor fan? if the fan stop the temperature inside the processor will increase and hence the computer will shutdown, when you change your motherboard, did you take care to see if the thermal paste between the processor and the heat sink wasn't already cook and hard ? if yes, try to apply some thermal paste, this can be obtained in electronic shops or from you computer hardware dealer
